 I'm planning on backing up some of my longer posts on tumblr here, and I figured this one should go first. It's my big long semi-comprehensive list of every important moment between Peter "Spider-Man" Parker and Johnny "Human Torch" Storm in Marvel history, assembled for your convenience. It needs some editing -- the majority of is chronological, except for those Marvel Team Up issues all grouped together -- but it does the job. It's organized by universe.

Marvel 616:
 
Amazing Spider-Man #1: Their first meeting, if you count Peter breaking into the Baxter Building to be a show-off as a meeting. An extended edition of this scene was published in Fantastic Four Annual #1.
 
Amazing Spider-Man #3: Johnny gives a talk at Peter’s school about the importance of never giving up, which Peter finds ~super inspiring~. This is probably the nicest they are towards each other for ages.
 
Strange Tales Annual #2: Johnny and Peter somewhat reluctantly team up to nab an art thief and clear Spider-Man’s name. This introduces a lot of what would become classic for them: the sky-written messages, the meetings at the Statue of Liberty and, of course, the bickering.
 
Amazing Spider-Man #8: Second half of the issue, Peter crashes a swingin’ teen party at Johnny’s girlfriend’s house and decides to show off by … making a bat out of webs and attacking them. Then they fling insults at each other on the beach. Look, the early days were rough.
 
Amazing Spider-Man #17 & 18: When Aunt May’s ill health causes Spider-Man to run out on a fight with the Green Goblin, Johnny can’t believe he’s turned coward, and waits all night for him to show up at their usual place, the Statue of Liberty. Also, Johnny gives Peter Parker his autograph.
 
Amazing Spider-Man #19: Johnny is captured by the Enforcers and used as bait to lure Peter into a trap.
 
Amazing Spider-Man #21: When the Beetle kidnaps Johnny’s girlfriend Dorrie Evans, he and Spider-Man team up (by which I mean: squabble and hurl things at each other) to save her. 

Amazing Spider-Man Annual #4: After a misunderstanding, Spider-Man joins the Human Torch to star in a major Hollywood picture – but, of course, everything goes wrong. Featuring Peter saving Johnny from a giant animatronic gorilla. 
 
Untold Tales of Spider-Man #6: Johnny and Peter team up to solve a series of riddles and save New York.
 
Untold Tales of Spider-Man Annual 1996: The one where Peter asks Sue out on a date to annoy Johnny, Sue agrees to annoy Reed, and Johnny’s car gets destroyed.
 
Marvel Team Up #1-2: #1 features Peter and Johnny trying to find Sandman, only to end up tied back-to-back in a trap. Also, it’s a Christmas issue! (It’s possible that I’m the only one who gets super excited over Christmas/wedding issues, but hey.) In #2, Peter gets mind-controlled and Johnny tries to free him with the power of their friendship. (Issue #3 is less shippy, but on the other hand it has vampires, so.)
 
Marvel Team Up #39: The cover promises you a dramatic attempt by Johnny to rescue Peter, but like fifteen pages inside Johnny’s been kidnapped and stuffed into a glass-top coffin, about to be ransomed off to the highest bidder, and Peter’s in a stolen suit demanding to inspect the merchandise. I don’t know what else to say, honestly. Canon.
 
Marvel Team Up #61: Johnny and Peter team up to take on the Super Skrull.

Marvel Team Up #121: Johnny and Peter don’t so much team up as get into a fight about taking down Speed Demon, who they succeed in stopping primarily because Johnny gets hurt and Peter flips out.
 
Marvel Team Up #147: Johnny is brainwashed into a mindless drone. Peter, while thinking about how much Johnny inspires him, basically infuriates him out of it.

Amazing Spider-Man #77: Johnny attempts to help an uncooperative Spider-Man battle the Lizard.
 
Amazing Spider-Man #126-127, 130: When a motor company wants to use Spider-Man for an ad campaign, Peter recruits Johnny to build the car for him. That’s right, this is the introduction of the one, the only, the SPIDER-MOBILE. Also this happens. 
 
Fantastic Four #207: Peter investigates Security College, where Johnny is being used as a pawn without his knowledge. “Take a look, Blondie. Don’t you photograph well?”
 
Spectacular Spider-Man #103: When a group of bored college kids invents a new supervillain to take down Spider-Man, Johnny helps with a ruse to turn them off the idea.
 
Amazing Spider-Man #258: Peter enlists Reed’s help uncovering the origins of his black costume, and then gets a costume makeover courtesy of Johnny.
 
Web of Spider-Man #76: Johnny and Peter join forces in the middle of a blizzard to stop a painter with supernatural powers. “He’s already married – he’s a rotten dancer – and he smokes in bed!”
 
Fantastic Four #342: When a high school student commits suicide by fire in Johnny’s name, Johnny’s devastated and swears never to use his powers again. In the aftermath of the adventure that changes his mind, Peter has some words for him about how he once inspired him to keep going.
 
Fantastic Four #362: Peter leads Johnny on a chase through Manhattan in an attempt to take his mind off his recent divorce.
 
Fantastic Four #372: Johnny is running scared from both the authorities and a pair of vengeful Skrulls. Peter tries, unsuccessfully, to find and help him.
 
Spider-Man Unlimited #5: In a throwback to Strange Tales Annual #2, Johnny and Peter team back up again years later when the art thief they foiled comes back for revenge. I love this one because it really demonstrates that between the two of them, it’s ironically Johnny with the cooler temper. 
 
Spider-Man Holiday Special 1995: Merry Christmas, Mr. Storm. Peter nearly reveals his identity to Johnny during their usual Christmas morning meetup at the Statue of Liberty. It’s a lovely story, but what’s important is that they meet up every Christmas morning at the Statue of Liberty.
 
Fantastic Four v3 #9: Peter and Johnny’s reunion post-Heroes Reborn features them bantering on rooftops, trying to figure out what you do with a Highlander, and finding a teleporting puppy for Johnny’s nephew Franklin. 
 
Sensational Spider-Man #28: With a multimillion dollar bounty on his head, Peter finds himself cycling through several new costume identities. Johnny wants to talk to one of them about Spider-Man. Canon identity porn upon identity porn.

Spider-Man/Human Torch #1-5: I especially recommend #3, which features the Spider-Mobile, superpowered Russian monkeys and both of them talking about how much their relationship means, including Peter telling Gwen that he feels like the realest version of himself around Johnny. In my own experience, Spider-Man/Human Torch #3 is a great jumping off point if you want to start reading Spideytorch comics. #5 is also great, and has my favorite secret identity reveal of all time.
 
Spider-Man/Fantastic Four (2007) #1-4: An invasion force transforms all non-powered humans into alien hosts. A fun four issue teamup between Peter and the FF, featuring a lot of cute Johnny and Peter moments.
 
Fantastic Four #512-13: Johnny enlists Peter’s help to try and figure out how to deal with being a social pariah. Peter manfully resists strangling him. Have you ever seen that panel of Johnny yelling “I HAVE NO PANTS!”? This is where that’s from.
 
Spider-Man and the Human Torch in… Bahia de los Muertos!: A great oneshot where Johnny and Peter are the only ones on hand to deal with an island monster, Peter continues to be the world’s worst driver and Johnny demonstrates his talents with body heat.  
 
Amazing Spider-Man #590-91: After One More Day/Brand New Day, Spider-Man’s true identity was wiped from everyone’s minds, including the Fantastic Four. During a team-up, Johnny starts to feel like something’s wrong.
 
Amazing Spider-Man Digital #17:  A oneshot where Johnny and Peter teamup to steal back Johnny’s alleged sex tape. Afterwards Johnny asks Peter back to his so they can watch it together.  Someone is reading this and thinking I’m making that up, or reading too close between the lines, but no. This is a real comic that really happened.  Marvel buried this on their Marvel Unlimited comics subscription to hide the truth.
 
Amazing Spider-Man #600: Johnny and Peter banter a lot, fight some octobots and Peter wears an oversized FF hoodie. Good times. Also, Aunt May gets married!
 
Amazing Spider-Man #657: Takes place after Johnny’s “death” in the Negative Zone. Peter and the remaining three members of the Fantastic Four late night reminisce about Johnny. Heartbreaking and lovely.
 
(To this day, they say that if you stand outside on a clear night and close your eyes and listen, you can hear it in the distance: my wail of, “he left him his faaaaamilyyyyyyyyyy.”)
 
Fantastic Four #600-605: Johnny’s return. 600 features Whatever Happened to Johnny Storm, the story of what went down with Johnny in the Negative Zone. It’s a great read that’s haunted me for like four years, but warning for bugs and some serious body horror. Not super big on the JohnnyPeter content, but there are a lot of great little moments. 
 
FF #17: The infamous roommates issue, aka Johnny cooks breakfast for Peter while wearing just his underwear and a sassy apron. Other stuff happens but honestly: Johnny cooks breakfast for Peter in his underwear.
 
Amazing Spider-Man #648: The Spideytorch moment in this is brief, but it’s good, and Johnny believing that Peter is one of the smartest men on the planet literally saves New York.
 
Amazing Spider-Man #680-81: Roadtrip to space! Lovely anonymous above has read this one, but I’m sticking it on the list for anyone who hasn’t. A perfect two issues of action, banter, feelings, angst and John Jameson. 
 
Amazing Spider-Man #2 (2014): After Peter’s return from the dead, he and Johnny meet up at their usual place so Johnny can offer both advice and a gift.
 
Fantastic Four v5 #12: Peter teams up with Johnny’s other bff, Wyatt Wingfoot, to throw an intervention for recently de-powered and depressed Johnny. Features some gentle touching and the line “the guy we love.”
 
Fantastic Four v5 #14: Peter acts as a depowered Johnny’s personal taxi service, swinging them around the city as they try to save the Fantastic Four.
 
Fantastic Four #642: Don’t let the renumbering confused you: this is the issue directly after FF v5 #14. Featuring more of Peter carting Johnny around, and Johnny rescuing his niece Valeria.
 
Amazing Spider-Man #3 (2015): After the events of Secret Wars, Peter sets up Parker Industries New York headquarters. Johnny has some words about that, and Peter has a surprise.
 
Amazing Spider-Man #5 (2015): This is on the list sheerly because there’s a panel where Peter looks like a supervillain and Johnny looks like the supervillain’s concerned yet resigned spouse.
 
Civil War II: Amazing Spider-Man #1: The time Johnny Storm was canonically naked in Peter Parker’s bed. Yes, really. 
 
Uncanny Avengers #20: The Red Skull is psychically controlling the Uncanny Avengers; he uses Johnny’s body to taunt Spider-Man, asking him if he’d enjoy seeing the Skull kill Johnny. Peter’s spider-sense goes off seeing Johnny in peril, which is notable. (See Uncanny Avengers #18 for Johnny being lured to the Statue of Liberty because he thinks he’s meeting up with Peter.)
 
Peter Parker: Spectacular Spider-Man #1: Where to begin! Rooftop lunch together! Movie dates! Aunt May asking if Johnny is a romantic entanglement! “Love ya!” 
 
Peter Parker: Spectacular Spider-Man #2: The series continues to give with text messages, “you are an un-amazing friend”, family introductions, and Johnny crashing Peter’s date.
 
Peter Parker: Spectacular Spider-Man #3: Johnny sticks around to question the ethics of Peter’s grudge on the Kingpin and also to burn things. Peter says he loves when Johnny does what he says.
 
Amazing Spider-Man #790: Johnny confronts Peter over the sale of the Baxter Building following the dissolution of Parker Industries. This is a bookend to Amazing Spider-Man #3, where Peter purchased the building.
 
Peter Parker: Spectacular Spider-Man #300: Johnny works with Peter (and J Jonah Jameson!) during an alien invasion and gets huffy when he’s not Peter’s first pick for time traveling companion.
 
Peter Parker: The Spectacular Spider-Man Annual #1 (2018): The Spideytorch here is one page, but it’s a hell of a page. When Peter attempts to explain to someone that he’s not a player, Johnny has some words to say.
 
Marvel Two-In-One (2017) #1: Peter confronts Ben Grimm and asks him to check in on Johnny, saying that though Johnny’s been trying to hide it, he’s depressed. Peter watches Johnny when Johnny’s not looking! He also sees Johnny and Ben off when they head off on their multiverse roadtrip in Marvel Two-In-One #3.

MC2:

MC2 is an alternative universe that diverges from 616 canon following the death of Peter and Mary Jane's daughter, May "Mayday" Parker. In MC2, May is recovered alive and grows up to inherit her father's powers, becoming Spider-Girl. I have mixed feelings on this universe as a whole, and I really disagree with a major development for Johnny within it, but I love the Spider-Man side of it, and there are some good Spideytorch moments.

Spider-Girl v1 #4: Johnny and Peter, who has retired his Spider-Man identity after losing a leg in battle, meet up for lunch to discuss the appearance of Spider-Girl on the superhero scene.

Spider-Girl v1 #7: A small moment, but a good one: in a flashback to the battle that cost Peter his leg, Johnny is the one who calls Mary Jane to tell her Peter's been injured.

Spider-Girl v1 #11
: "Spider-Man and the Human Torch --?! As individuals, they've triumphed over many of the world's greatest super-baddies! Together, they're practically unbeatable!" May time travels back and encounters a young Human Torch, who attacks her thinking she might have harmed Spider-Man, and a young version of her own father.

Spider-Girl #34: Franklin Richards flirts with Mayday, and Peter is not amused. Johnny kind of is. ("I actually think they make a cute couple." "You would." Hey so what does THAT exchange mean?)

Spider-Girl #44-47: Peter visits Johnny and makes an important announcement about Spider-Man.

Spider-Girl #49: Peter confides in Johnny.

Spider-Girl #50: Johnny helps out as Reed fits Peter with a new bionic leg.

Spider-Girl #82: Johnny and Peter cozy up together at a party and try to intimidate May's date.
 
Ultimate Universe
 
If you just want to read Ultimate Spider-Man for the Spideytorch content, here’s some highlights, courtesy of the Ultimate universe deciding that Johnny REALLY LOVES Peter and moves in with him and Aunt May and temporarily called himself Johnny Parker (seriously) and also apparently Johnny’s dream girl is Peter’s female clone. In this one aspect, the Ultimate universe was good to me.
 
Volume 1: #68-69: the meeting! Johnny very briefly attends Peter’s high school, which ends about as well as Johnny and school usually does. Mostly he fanboys about Spider-Man.
 
#98, #101-105: the identity reveal! Also, clones.
#118-119: Beach date!!
 
Volume 2 (Ultimate Comics Spider-Man): Basically the entirely of v2, but especially #1-6 aka Aunt May’s Home for Wayward Teens. But really, the whole of v2, culminating in The Death of Spider-Man.

Marvel Adventures: Spider-Man #4: “There’s no time for the sweet talk, Torch!” Johnny and Peter team up to take down a giant concrete monster and it’s hilarious. This is probably the first comic I ever read featuring the two of them. Clearly it doomed me.
 
Peter’s in one episode – Frightful Four -- of Fantastic Four: World’s Greatest Heroes, which I love either in spite of or because of Johnny’s anime hair. He’s never mentioned by name (he’s Johnny’s “photo guy”), but he does get to take an awful lot of embarrassing photos of Johnny.
